The tomato microarray data warehouse stores tomato array data
compatible with
the MIAME (Minimum Information About a Microarray Experiment) guideline.
Currently the database accepts submissions of data generated from tomato TOM1,
TOM2, and Affymetrix genome arrays.
A user account (username and password) is required for data submission. Contact us if you don't have one yet.
Before submission, you need to collect all the required information by the
system which is described below:
- Project or Experiment Information. Check here for an example page
and Figure 1 of submission form for details.
- Description of array hybridization protocol.
Check here
for an example page and Figure 2 of submission form for details.
- Information on how the chips are scanned.
User can select an existing one from the database if they are same. Check
Figure 3 for details.
- The information on how the scanned images are analyzed
and quantified. User can select an existing one from the database
if they are same.Check Figure 4 for details.
- Description of data normalization strategy.
User can select an existing one from the database if they are same. Check
Figure 5 for details.
- A file containing the sample/tissue descriptions and the
associated data and/or image file names for each sample. This file must
be in Excel or tab-delimited text file format. Check
here for example files.
Note: For each replicate of the hybridizations, please
provide detail information of each sample and the associated raw data and/or image
file names. Image file names are optional.
- All the raw data and/or images files. Please zip
them into one big file for uploading. Or mail the files to us if size of the files
is not too big. After receiving the complete MIAME-compliant dataset, we will analyze
the database using our standard pipeline as described
here and upload all the information into the database.
Note: The names of the files must be
same as those provided in the file from 6. Image files are optional.
